First off, thank you for developing such a great software and giving it away for free use, it is truly great work!
I have one thing though that I cannot seem to be able to fix:
Header URL: www.Apple.com
Original URL (with affiliate ID): www.Apple.com/?123
My webpage generated and uploaded with Macfilink: www.mywebpage.com/go/apple
The issue is that when you visit "www.mywebpage.com/go/apple" it does not change to the Header URL (www.Apple.com), instead, it stays as "www.mywebpage.com/go/apple"
Is there a fix for this so the uploaded webpage changes to the Header URL when visited?

Thanks, I'm glad you like it.
That is how it is supposed to work, however. Macfilink isn't a redirection service, it's an affiliate link cloaker: it is supposed to hide the original URL.
The Header URL isn't for location masking, but as an optional way to add your own HTML content above the affiliate page. Check out the Rebuild Your Vision page on my site for an example: I have my logo and some text above the affiliate page.

Can you please tell me where can I find the exact steps to follow for Macfilink to generate a cloacked URL for me? Im not really finding anything in black and white.
Most of all tho, I was wondering if its possible to cloak my affiliate link and then paste it into my adwords 'display URL', rather than uploading it to a website/server (that I dont have)?

No, Macfilink is a tool to create cloaked web pages hosted on your web site.
If you just want to mask a URL, you could simply use a URL shortening service like TinyURL.
